The Shiltey Hagibborim (chapter 25, page 21d )writes that Lishkas Hakeilim (Tamid 3:4) was right next to the Beis Hamoked.
In Kuntres Hamoded (vol. 2, 1:10) he writes that Lishkas Nidvas Keilim was near Lishkas Hakeilim (mentioned in Shekalim 5:6).
The Tiferes Yisroel (מדות פרק א' יכין אות נ"ו) says that the Rovdim in the Beis Hamoked were the roof of the rooms in the corners.
The Tavnis Heichal (2:24:222)writes that the walls of the Ta'im were plated in silver.
The Ta'im and the Rovdim around them are based on the Bartenura.
The Meiri (Middos 2:6) as well as the Rambam (in his drawing of the Azarah) say that all the gates in the north and south of the Azarah were in the western half of it.
The Tavnis Heichal (2:26:246) writes that the sloping roof on top of the Heichal went twenty amos higher then the Heichal (so the total height is 120 amos).
The Ezras Kohanim (in his picture by Middos 1:9) puts Lishkas HaParoches in the southwest corner of the Azarah.
In Kuntres Hamoded (vol. 2 1:21), he writes that the office of Elazar, the man in charge of making the Paroches (Shekalim 5:1), was near Lishkas HaParoches.
Yosifun (wars 5:5:6) says that the outer walls of the Heichal were plated with gold, and where they weren't plated, it was made out of white marble, so it looked like a snow covered mountain from afar.

Rashi in Pesachim (דף ז'. ד"ה בהר הבית) says that Har Habayis was sloped.
Maharam Kaziz (Middos 2:3) writes that the Cheil was ten amos wide only in the east, but on the other sides it was bigger than that.
The Mishna in Parah (3:3) says that next to the entrance to the Ezras Nashim was a jug with Parah Adumah ashes in a niche in the wall .
Yosifun (wars 5:5:3) writes that on the gates of the Azarah and Ezras Nashim were rooms like towers, supported by two pillars.
R' Malkiel A. writes in Chanukas Habayis that all four rooms in the Ezras Nashim had two gates, one to the north and one to the south.
The Rambam (on Mishnayos Keilim 18:3) writes that the Levi'im hung their instruments on wooden boards on posts.

In the next few posts I will go through some parts of my (virtual) Lego model, explaining it and bringing sources.

The silver doorframes are based on Yosifun chapter 55, and Wars 5:5:3.
In Yosifun chapter 55, (also in the letter printed in Shevet Yehudah, from Marcus consul) He writes about four large halls on the four sides of Har Habayis, The east one having three floors. I only made two floors, because these halls were mostly outside the square Har Habayis, so their floor was lower than the floor of the square Har Habayis, like I wrote in a previous post.
Yosifun also writes, there that on top of the door from the hall to the Har Habayis, was a gold sword, weighing a kikar, on which was engraved והזר הקרב יומת ,"the stranger that comes close will dye"
I made the floor of the Har Habayis blue, white, and green based on how Elchanan Eibshitz, in his book "הבית השני בתפארתו", explains the Gemara that says that Hurdus's Beis Hamikdash was blue, white, and green.
